Just as the title states: Are you allowed to go prone if you have remaining jumping MP? I cannot find this anywhere in Total Warfare.
Example: Mech A has 5/8/5 movement and jumps 3 hexes, then uses 1 MP to go prone.

This is covered in the TW errata. Short answer: no, you cannot (voluntarily).
