As written, the "Custom Vehicle" trait (AToW, page 112) goes from "Choice of Stock (any I.S. Affiliation)" at +3 to "Design Own Vehicle (I.S. Technology)" at +4 with no regard to the complexity of a design (and similarly at +6 for clanners).  I propose removing that +4 (+6) level and replacing it with a point cost for the Field Refit Class (CO, pages 211-212) that can be added on top as follows:

Class A: +0 (Armor tweaks, Equipment removals)
Class B: +1 (Equipment replacements or facing changes)
Class C: +2 (Equipment additions or relocations, engine HS changes)
Class D: +3 (Multi-location Equipment, CASE addition, Gyro or Turret changes)
Class E: +4 (Cockpit or Engine changes)
Class F: +5 (Internal Structure or Myomer changes, Turret addition, changing fixed equipment on an Omni)

Refit Kits (CO, page 212) are obviated in this case by the "Choice of Stock" options prior to applying customization.

seems reasonable.

I would, however, have some kind of carveout for things that are technically original vehicles,  but created for cases of "logically this must exist, even if no statistics have been provided for it" and "this canonically exists, but has never gotten an official record sheet or technical readout", even if it's just a line about the group being able to agree that the custom in question is likely common enough to be available "stock" or represents either of the aforementioned items.

A good example of such a thing is the Centurion with the rear ML flipped around - it's canon, canonically common even, but has never gotten an official sheet; but should be 100% something you might find as a "stock" configuration. There are a number of designs with similar refits, and obvious things like AC 5 -> Large Laser swaps that are canonically common, so you definitely want to have some kind of mechanism for "exists by lore or logic, doesn't have an official design" and given how it's BattleTech, the easiest way is "group slash GM call"

At worst, those would be Class B refits, but a GM could easily waive the +1 cost on the bases you cite.
