You ignore it under Total Warfare. Why would it be different in AS?

Are you referring to partial cover from the spotter?

Probably for the same reason you don't ignore woods.  It's harder to see the target?

Woods I can understand. Because the Indirect fire in TW has to include the woods hex the target its in.

But spotters dont have to worry about half a target in TW because they are just spotting. And the missiles come down on from upon high therefore ignoring cover.

Bolded for emphasis.  You've been playing it wrong in TW.

My entire group has it seems. They've been playing it like that since for as long as I can remember. That'll teach me for not investigating further...

You could always play by Flux rules, and not mention it until it benefits you. ;)

A very similar thing happened to me in a tournament that went against me.

I had given his Puma 2 engine hits and would have killed it next turn had it not fallen over behind partial cover when it shutdown in the heat phase as he failed his piloting skill +3.
