The Princess Bride covers pretty much all of those :P

For horror/thriller, I would really have to say Frailty, though Brotherhood of the Wolf is a close second.

Classic- Star Wars (What does classic mean anyway as a genre? Older than X or occurring in a historical context? Not like you can apply the music definition)

Musical- Sound of Music I guess....I haven't really seen a lot of musicals.

These will likely prove difficult...and I'm likely to have to pick at least 2 movies for several categories...

Animated: Hmm...there are so many from which to choose; several of which have been named...I'm actually going to break this into two categories:

>American Animated: Secret of Nimh / Transformers the Movie
>Japanese Anime: Galaxy Express 999 (there are so many others I could choose, but this one really takes it for me...)

Science Fiction: Doctor Who: The End of Time (the Doctor's rage at his fate, and his final words at it really made this one) / Serenity

Documentry: don't really have a movie for this one...if go docu-series, probably either Tales of the Gun or Wild West Tech

Horror: hmm...maybe the Cube or Resident Evil series, or perhaps Dracula: Love Never Dies...

Action: Hmm...likely anything with Jason Statham in it? Particularly the Transporter series and Doomsday?

Adventure: Probably the Indiana Jones series here, particularly The Last Crusade

Fantasy: The Lord of the Rings trilogy

Western: If I had to choose just one, it would likely be The Good, the Bad and the Ugly followed by Tombstone, but there are many great choices...

Classic: Now this is really hard...Captain Horatio Hornblower / Casablanca / The Maltese Falcon / Mr. Smith Goes to Washington / Sergeant York / Captain Blood / The Sea Hawk / To Kill a Mockingbird / It's a Wonderful Life are all films I really love...I'm not sure I could choose just one...

Drama: What Dreams May Come

Musical: not really in to musicals...did enjoy Little Shop of Horrors though, and I think there was one other I really enjoyed, but it slips my mind at the moment...

Comedy: again, hard to choose...Mel Brooks films, Monty Python films, Dr. Strangelove, etc. are all favorites for me...

Romance: hmm...think I may split this one as well:

Horror - The original black & white Night of the Living Dead

OK, here we go....

Animated: For me this a 3 way toss up and the toughest choice. Watership Down, Macross Plus and Riding Bean. 
Science Fiction: Star Wars: A New Hope. 'nuff said.
Documentary: don't remember the name, but it was about the boming raid on Ploesti in WWII. That raid was a great idea and plan, and a complete CF in execution, but still managed to make a dent in Hitler's supply infrastructure.  There's a lot of great stories there.
Horror: Event Horizon.  Watch it with a good surround sound system and the lights out.
Action: Lethal Weapon. "DO YOU REALLY WANNA JUMP?!?!?!?!"
Adventure: Ronin. Forget the modern preconceptions, a group of adventurers (each with their own skills) comes together, is torn apart by betrayal, and reforms in pursuit of a mysterious quest.
Fantasy: Excalibur.
Western: A toss up between Tombstone and Open Range. Yes I know 3/4s of Open Range is boring as watching grass grow, but the shootout near the end is worth it.
Classic: Aleksander Nevsky. Because I said so.
Drama: Rob Roy.
Musical: Blues Brothers.  'nuff said.
Comedy: Slap Shot. Rumor has it that it was supposed to be a documentary, but minor league hockey was too unbelievably ridiculous. So it became a comedy. With Paul Newman being a smart-aleck.
Romance: True Romance (Director's Cut).
War: Kelly's Heroes.
Endo has forgotten more about dispensing pain than you or I will ever know...

Classic - Depending on how far we can go back in cinema history to consider a film as "classic..." I'd say Gandhi.
Drama - Amadeus
Musical - Sweeney Todd [2007]
Comedy - Don't care for the genre.
Romance - Not sure.
War - Don't care for the genre.
Superhero - Batman [1989] or Iron Man [2008]

Yes, that is truly a musical I could appreciate...

Should I be worried that the two musicals I really like (outside of plays like The Phantom of the Opera) were Little Shop of Horrors and Sweeney Todd...both of which have murderers as main characters?
