1)   During the Capital Missile Phase (SO, p.79) of a High Speed Close Engagement, will the Capital Missiles be affected by an AMS bay per the standard rules (SO, p.97)?

2)   During the Meeting Engagement Phase (SO, p.82), do AMS bays have any effect on Capital Missiles?  If so, does the High Speed Damage (SO, p.85) multiplier make the Capital Missile harder to destroy?

Yes and yes.  AMS still works, and missiles with that kind of obscene closing velocity are indeed quite hard to shoot down.
