In reviewing Operation Klondike and Era Digest Golden Century, I've come to the question of if we even had AToW rules for making characters in that Early Clan era?

Klondike has nothing in terms of AToW rulesets for that. Golden Century has some but it's mostly for the time after Klondike and even if you cobble together those rules as a baseline it will get strange. Widowmaker pretty much uses Wolf rules and Wolverine is just labeled as "You don't". Because they were destroyed just before Golden Century.

So I wonder, if we wanted to play Clanners in the Early era, would we use just use Independent for the factions that have no rulesets?

You can. By nature, not every conceivable faction and era is going to have its own special module.
The solution is just ignore Paul.
