Usually Advanced Rules override Standard Rules.  For Tele-Operated Missiles (TW, p.251), they are normally able to be attacked using the standard rules for targeting an Aerospace Fighter.  If the Targeting Capital Missiles (SO, p.117) rule is in effect, do those rules override the ability of Tele-Operated Missiles to be targeted like an Aerospace Fighter?  Meaning, does the missile have to pass within 6 hexes of the attacking unit to be targeted?

If the missile is visible on the map as a mini or counter and you're using thrust points to actively control it, use the Total Warfare rules.  In circumstances where the missile's movement is abstracted, such as when it is launched using the Bearings Only rules, use the StratOps rules.
