In the Campaign Settings I did not click the Disallow Extinct Units box, but when trying to start a campaign set in 2981, the Star League eras were not available. Is there a something I am missing?

I assume you mean units not eras.  For that I would double check your allowed tech level(Intro,Standard,Advanced,Experimental,Unofficial).

I think it my be a problem with the version itself, as even in 2788 the unit list does not show the Specter 5F at all and some TW mechs  are listed in the advanced section.

I'm seeing an introduction date on the 5F as 3053; MUL shows much earlier though.  Force generator tables put the 4F as available to Pentagon Powers (PP) and later general Clan (CLAN), previously Star League Royals (SL:R).  I don't see the Spector listed at all after 2870.
