Per pg 284 of single-volume TO:

"Ammunition for most of the the advanced autocannon types featured here may only be installed in full-ton lots. ProtoMech ACs, which are intended for ProtoMech use, install ammunition on a per-shot basis..."

The wording here implies that although the ProtoMech ACs are intended for ProtoMech use, the per-shot ammo rule can still apply to installation on other unit types.

This would make ProtoMech ACs slightly more useful, since there are times when a half-ton (or even quarter-ton) of mass needs to be filled.

No: for non-Proto units the weapons use the fixed shots per ton amounts given on the Heavy Weapons and Equipment Combat Data table.  Only if you're using the Fractional Accounting optional rule would it be otherwise.
